In After Colony 195, five Gundams descend toward Earth as Operation Meteor begins, each pilot carrying out an independent mission against the Alliance and OZ. Heero Yuy's Wing Gundam is intercepted in the atmosphere by Zechs Merquise and crashes into the Pacific after Zechs uses an Aries to drag it down. Heero washes ashore and is discovered by Relena Darlian, then immediately tries to kill himself rather than be captured.
Heero enrolls at Relena's school under a false identity while secretly trying to destroy the Wing Gundam before OZ can recover it from the ocean. Zechs locates the wreck first, forcing Heero to steal torpedoes and make his own attempt from an Alliance vessel. Duo Maxwell and the Gundam Deathscythe interrupt both sides, damaging the recovery operation and saving Wing Gundam from destruction.
Heero is taken to an Alliance hospital under Sally Po's supervision, but Duo breaks him out before he can be interrogated and the two return to recover their Gundams. Elsewhere, Trowa Barton and Quatre Raberba Winner encounter each other in Heavyarms and Sandrock, only for Quatre to call off the fight when Trowa runs out of ammunition and offer friendship instead. At the same time, Zechs is introduced to the Tallgeese, the prototype from which the Gundams' technology ultimately descended.
Zechs visits Lake Victoria to see Lucrezia Noin just as Wufei launches a surprise attack on the base with Shenlong Gundam. Wufei destroys the trainee forces and cripples the base, refusing to treat unprepared soldiers as worthy opponents. Meanwhile, Heero repairs Wing Gundam by stealing parts from Deathscythe and immediately uses the rebuilt machine to destroy an OZ transport carrier.
Relena accompanies her father to the colonies, where Lady Une bombs the meeting site in an attempt to eliminate Alliance officials willing to negotiate with space. Vice Foreign Minister Darlian is mortally wounded, and Doctor J helps Relena escape before her father reveals that she is really Relena Peacecraft, daughter of the fallen Sanc Kingdom. After Darlian dies, Doctor J explains Heero's mission and gives Relena her first real glimpse of the war hidden behind her old life.
Relena returns to school for a dance and learns that Heero intends to transfer again, forcing a confrontation in which she makes clear that she now knows who he is. She persuades him to attend the dance with her, but Lady Une sends OZ mobile suits to eliminate Relena before she can become a political problem. Heero launches in Wing Gundam believing OZ has come for him and ends up saving the girl he has repeatedly threatened to kill.
The five Gundam pilots independently converge on New Edwards after receiving intelligence that OZ's senior leadership will be gathered there. The target is a trap: Heero destroys the shuttle carrying the Alliance's pacifist leaders, including Field Marshal Noventa, while Treize and Lady Une manipulate General Septum into declaring war on the colonies before killing him as well. With the Alliance leadership decapitated, OZ carries out its coup from inside the military and seizes control.
In the aftermath of New Edwards, Heero, Duo, and Quatre race to stop the base's self-destruct before it wipes out the surrounding area. Trowa and Wufei separately pursue Treize, with Wufei reaching him and challenging him to a sword duel over whose idea of justice deserves to survive. Treize defeats him but deliberately lets him live, leaving Wufei shaken by the realization that raw strength alone was not enough to prove him right.
Zechs finally receives the completed Tallgeese and returns to the Sanc Kingdom, the country OZ and the Alliance destroyed years earlier. He attacks the occupying forces and begins reclaiming the land under the identity he buried when the kingdom fell. The episode confirms that Zechs is Milliardo Peacecraft, Relena's older brother, tying his personal war against the Alliance directly to the kingdom she has only just learned was hers.
OZ uses a Taurus transport operation in Siberia to lure the Gundam pilots into another trap, with Duo and Quatre attacking a decoy route while Heero and Trowa strike the real base. Zechs challenges Heero with the Tallgeese, but Lady Une interrupts the duel by threatening to destroy the colonies with missiles from Barge unless the Gundams surrender. Doctor J accepts surrender on the pilots' behalf but refuses to hand over the Gundams, and Heero obeys the meaning of that order by detonating Wing Gundam with himself still inside.
Duo and Quatre escape Siberia with the Maganac Corps while OZ forces close in on their desert base, forcing the resistance fighters to stay behind and cover the Gundam pilots' withdrawal. Zechs recovers what remains of Wing Gundam and decides to rebuild it so he can finish his interrupted duel with Heero, even though he has no idea whether Heero survived. Relena, meanwhile, tries to shoot Lady Une in revenge for her father's death and is saved from Une's retaliation by Noin.
More than a month after Wing Gundam's self-destruction, Heero finally wakes at the traveling circus where Trowa has been hiding and recovering him. Wufei is in a very different place, humiliated by his defeat to Treize and convinced that he no longer deserves to fight. Sally Po, now leading guerrillas against OZ, forces him to confront that despair, and Wufei returns to Shenlong after seeing people with far less power continue fighting anyway.
Zechs returns to Lake Victoria and joins two of Noin's former students on an operation, only to turn on them when their enthusiasm for killing proves they learned nothing from Noin about the responsibility of a soldier. Elsewhere, Trowa attacks an OZ base with Heavyarms and plans to destroy himself along with the Gundam when the mission is finished. Catherine Bloom stops him before he can go through with it, slapping him and forcing him to recognize that throwing his life away is not the same thing as completing a mission.
Heero visits Sylvia Noventa, granddaughter of the Alliance leader he accidentally killed at New Edwards, and offers her the chance to take revenge on him. Relena publicly challenges Duke Dermail and the Romefeller Foundation's growing control over OZ, drawing Treize's attention to the Peacecraft heir. Zechs continues rebuilding Wing Gundam for his rematch with Heero, but when Romefeller orders the machine destroyed, he secretly substitutes a dummy and preserves the real Gundam.
Noin finds Heero and Trowa and takes them to Antarctica, where Zechs has nearly finished restoring Wing Gundam and still intends to settle his interrupted duel with Heero. Romefeller inspector Acht discovers Zechs' deception and moves to expose him as a traitor. Noin and Trowa intercept the search parties before they reach the base, buying Zechs enough time to prepare for the fight he has been waiting for.
Heero reaches Zechs' Antarctic base and finds Wing Gundam restored, but refuses to use the rebuilt machine because Zechs had no part in its earlier damage and chooses Trowa's Heavyarms for the duel instead. Heero and Zechs fight until Relena arrives and demands that they stop, while Noin finally tells her that Zechs is her brother Milliardo Peacecraft. When OZ forces arrive to arrest Zechs, he surrenders so Relena and Noin can escape, while Trowa uses Wing Gundam to carry Heero away.

Lady Une abandons her old brutality and begins presenting OZ as a peaceful partner to the colonies, convincing many colonial leaders to denounce the Gundam pilots as terrorists. Duo and Quatre try to draw the scattered pilots back together while Une captures the five Gundam engineers and pressures them to cooperate. With Earth no longer a safe base and their own colonies turning against them, the pilots head back into space after Quatre destroys Sandrock rather than let OZ take it.
Zechs is detained for disobeying Romefeller and is offered a final mission that is meant to let him die as an OZ hero rather than live as a traitor. He takes the Tallgeese into battle against overwhelming Alliance forces and survives, but the experience convinces him that he can no longer fight as Treize's soldier. In space, Lady Une threatens Quatre's life to force the captured Gundam engineers to begin designing mobile suits even more powerful than the Tallgeese and Gundams.
Duo attacks OZ's mobile dolls in space and learns the hard way that Deathscythe was built for Earth combat, leaving him captured after the Gundam is overwhelmed. Heero sees Duo's capture broadcast and initially intends to kill him before OZ can extract information, but instead rescues him and escapes. Wufei independently attacks the Barge fortress and is also forced to withdraw when Shenlong proves badly outmatched in space.
Sally Po finds the remains of Sandrock and agrees to let the Maganac Corps recover the Gundam rather than destroy it. In space, OZ publicly destroys Deathscythe as a demonstration for new recruits while the Gundam engineers secretly continue work on upgraded machines. Heero infiltrates the lunar base to destroy Mercurius and Vayeate before OZ can use them, only to be captured by Trowa, who has joined OZ under an assumed identity.
Heero and Trowa encounter Zechs again after Antarctica, but Zechs chooses to surrender rather than continue serving Romefeller. Quatre returns to his family's colony and discovers plans for the original Gundam design that predates the five Operation Meteor machines. When his pacifist father refuses to submit the colony to OZ and dies destroying it rather than let Romefeller exploit it, Quatre's grief turns into rage and pushes him toward building Wing Zero.
Zechs resumes his real name, Milliardo Peacecraft, and meets Lady Une as an ambassador of the restored Sanc Kingdom, arguing for a peaceful future between Earth and the colonies. Une's effort to follow Treize's ideals begins exposing the split between her diplomatic and ruthless personalities, while Nichol acts without her approval and is imprisoned. Elsewhere, Wufei is captured by Tsuborov, placing another Gundam pilot directly in Romefeller's hands.
Duo meets Hilde Schbeiker, an OZ recruit who believes joining the organization will protect the colonies, and their arguments slowly force her to reconsider what OZ is actually doing. Duo discovers the five Gundam engineers and lets himself be captured so they can continue upgrading Deathscythe and Wufei's Gundam in secret. On Earth, Sally locates Wing Gundam, preserving another of the original machines while the conflict shifts almost entirely into space.
Quatre appears in the newly completed Wing Gundam Zero and begins attacking colonies that have aligned themselves with OZ, driven unstable by both grief and the machine's ZERO System. Lady Une sends Heero and Trowa after him in Mercurius and Vayeate, while Tsuborov moves against Une and cuts off the air supply to the cells holding Duo, Wufei, and the Gundam engineers. Quatre refuses every warning and keeps firing, convinced that destroying the colonies is the only way to stop their betrayal.
Heero confronts Quatre in Mercurius and tries to reach him through the ZERO System's influence, but Quatre continues his attack until Trowa places Vayeate directly in the path of Wing Zero's fire. Trowa's apparent death finally breaks through Quatre's rage, ending the rampage. At the same time, Romefeller moves to replace human pilots with Virgo mobile dolls, Treize refuses to support the plan and is confined, and Lady Une is shot by Tsuborov after freeing Duo and Wufei to escape with their unfinished upgraded Gundams.
Heero and Quatre are rescued by soldiers loyal to Treize and brought before the Gundam engineers, who explain that Wing Zero's ZERO System predicts combat so aggressively that it can overwhelm the pilot's judgment. OZ captures them again, and Trant Clark forces Heero into Wing Zero to collect data on the system. ZERO drives Heero into a destructive rampage inside the lunar base, but Quatre manages to reach him before he kills everyone around him, and the two escape back toward Earth.

Relena and Heero look back over the events that brought them from their first meeting to the collapse of the Alliance and the Gundam pilots' return to space. The episode revisits Operation Meteor, Heero's battles with Zechs, OZ's coup, and Relena's discovery of her Peacecraft identity. Their separate paths underline how both have been changed by the same war even while pursuing completely different ideas of how to end it.
Treize and Lady Une's perspectives frame a second look back at OZ's rise, the Gundam pilots' resistance, and the political fracture created by Romefeller's embrace of mobile dolls. Une's transformation from ruthless officer to peace advocate is contrasted with Treize's refusal to abandon human soldiers for automated warfare. As the recap reaches the present, Treize's newest creation is revealed in part: the Gundam Epyon.
Sally is captured while protecting Wing Gundam, but manages to keep its location hidden until Noin arrives and helps recover the machine. In the restored Sanc Kingdom, Relena pursues total pacifism and meets Dorothy Catalonia, Duke Dermail's granddaughter, whose fascination with war immediately challenges everything Relena is trying to build. Heero and Quatre, meanwhile, escape from an OZ carrier and make their way back toward Earth.
Heero fights alongside soldiers loyal to Treize as Romefeller's mobile dolls steadily overwhelm human forces, while Quatre decides he wants to see what Relena is building in the Sanc Kingdom. Noin arrives with Wing Gundam's buster rifle and helps turn the battle long enough for Heero to survive. She then brings Heero and Quatre to the Sanc Kingdom, where Heero and Relena finally meet again.
Heero intends to retrieve Wing Gundam and leave the Sanc Kingdom, but Quatre convinces him that Relena's experiment in pacifism is worth protecting. OZ attacks a Treize Faction unit hiding inside the kingdom and uses the incident as justification to move against Relena's supposedly neutral state. Heero launches Wing Gundam to defend the country, and Relena reluctantly accepts the contradiction of allowing Heero and Noin to maintain a small military force to protect a nation founded on total pacifism.
Duo continues salvaging parts needed to finish Deathscythe Hell when Trant captures him and forces him to test Wing Zero's ZERO System. The flood of combat predictions nearly destroys Duo's mind, but Hilde helps him escape before the system can consume him completely. Trant then tries to master Wing Zero himself, becomes increasingly unstable under ZERO's influence, and dies after losing control of the machine.
Relena meets Duke Dermail and is forced to defend the Sanc Kingdom's pacifism while Zechs continues fighting Romefeller in space, giving Dermail an easy way to call her ideals hypocritical. At Luxembourg, Treize's remaining forces are overwhelmed by waves of Virgo mobile dolls until Heero arrives in Wing Gundam and joins the defense. Even Heero begins losing ground under the relentless automated assault, leaving the battle hanging on whether human pilots can survive against Romefeller's machines.
Heero reaches Treize's mansion at Luxembourg, where Treize offers him the Gundam Epyon and its ZERO System as a machine for deciding what kind of future he truly wants. Heero launches in Epyon and is immediately forced to confront the same flood of predictions and violent possibilities that made Wing Zero so dangerous. In space, OZ moves to destroy Wing Zero, but Zechs sacrifices the Tallgeese as a diversion and escapes with the Gundam instead.
Wufei returns to his home colony with the upgraded Altron Gundam and finds his people preparing to destroy the colony rather than let OZ control it. After the colony is sacrificed, Zechs offers Wufei an alliance and lets him test Wing Zero, but the ZERO System only convinces Wufei that Zechs has lost the justice he claims to represent. Quatre reunites with the rebuilt Sandrock, while Dermail orders construction of the massive space fortress Libra.
Duo finds Trowa alive at Catherine's circus but discovers that Trowa has lost his memory and no longer understands why he once fought. Romefeller launches its full attack on the Sanc Kingdom, and Relena dissolves the nation rather than let its people be slaughtered for her ideals. She surrenders herself to OZ, Quatre and Noin leave for space, and Heero continues fighting in Epyon under the increasingly dangerous influence of the ZERO System.
Zechs returns to the fallen Sanc Kingdom too late to save it and encounters Heero, now piloting Epyon, while Zechs himself has Wing Zero. Their ZERO Systems drive them into another fierce duel, but neither can find a meaningful victory and the two eventually exchange Gundams, leaving Heero with Wing Zero and Zechs with Epyon. Elsewhere, White Fang captures the lunar base and the unfinished Libra, and Tsuborov dies during Wufei's attack on the facility.

Relena accepts Romefeller's offer to become its chief representative, intending to turn the Foundation's own political power toward peace rather than conquest. She abolishes national borders and declares the creation of a unified World Nation, immediately challenging the system that put her in power. In space, Quatre finds Trowa and apologizes for what happened during the Wing Zero incident, and the amnesiac Trowa agrees to fight alongside Quatre and Noin in hopes of recovering himself.
Quinze offers Zechs command of White Fang, and Zechs accepts, becoming the military leader of the colony independence movement under his Peacecraft name. Trowa, Quatre, and Noin are mistaken for White Fang forces by an OZ unit and end up fighting to survive, with Trowa's old combat instincts resurfacing even though his memories are still incomplete. Duo leaves Hilde behind for her safety, finds the others during the battle, and joins their growing group.
Howard brings the Gundam pilots aboard Peacemillion and offers the ship as a base from which they can act independently of every major faction. Relena orders Romefeller to disarm and calls for peaceful coexistence between Earth and the colonies, a move so effective that Heero abandons his plan to kill her as a false symbol of peace. Dermail dies trying to reassert Romefeller's power in space, while Zechs takes command of White Fang and declares war on Earth.
Treize removes Relena from leadership of the World Nation, arguing that she has already created the political foundation for peace and that he will now carry the burden of ending the war by force. Relena and Dorothy separately head for space, while Heero and Sally do the same with Wing Zero and the recovered Heavyarms. Duo, Trowa, Quatre, and Noin intervene in White Fang's attack on Barge to understand Zechs' intentions, and Zechs answers by destroying the fortress himself with Epyon.
Treize visits the still-comatose Lady Une and prepares to assume responsibility for the war that Relena could not end through pacifism alone. Wufei attacks White Fang by himself until Altron runs out of power, refusing help even after Heero and Sally find him. Heero finally lends Wufei Wing Zero, and the ZERO System convinces him that neither Treize nor Zechs can be allowed to decide the future alone; meanwhile Relena continues toward the newly completed Libra.
The five Gundam pilots finally reunite aboard Peacemillion, but Trowa borrows Wing Zero when he learns that Catherine is among colonists being used by a rogue OZ unit to blackmail White Fang. ZERO nearly drives Trowa into destroying the people he came to save until Quatre reaches him, and the shock restores Trowa's lost memories. As Relena approaches Libra to plead with her brother, Zechs fires Libra's main cannon toward Earth as a direct challenge to Treize.
Relena boards Libra and tries to convince Zechs to abandon the war, but he imprisons her rather than give up his plan. Heero installs the ZERO System in Sandrock so Quatre can coordinate the Gundam team, while Zechs adapts the same technology so Dorothy can direct White Fang's mobile dolls. Dorothy initially overwhelms the pilots, but Quatre uses ZERO to read the battle and turn the fight back in their favor.
Hilde infiltrates Libra and steals its technical data, finding Relena aboard the fortress before attempting to escape with the information. White Fang sends rebuilt Mercurius and Vayeate mobile dolls, programmed with Heero and Trowa's combat data, to stop her. Duo reaches Hilde before she is killed, defeats the two machines, and brings her back to Peacemillion, where Heero finally learns that Relena is being held aboard Libra.
Heero infiltrates Libra and frees Relena, and the two confront Zechs together but fail to persuade him to stop the war. Treize enters space in Tallgeese II at the head of the World Nation forces and offers to settle everything in a duel with Zechs, but Zechs refuses by firing Libra's cannon at Treize's fleet. Lady Une unexpectedly awakens and saves Treize in Wing Gundam, after which Treize orders the World Nation to destroy Libra.
The Gundam pilots refuse Treize's request to join the World Nation, but agree that Libra must be stopped before Zechs can use it against Earth. Howard and Sally decide the only practical way to disable the fortress is to evacuate Peacemillion and ram the ship directly into Libra's main cannon. Noin chooses not to fight Zechs and instead remains loyal to him personally, even as the rest of the pilots move toward the final confrontation.
Wufei cuts through mobile dolls and finally confronts Treize again, demanding to know whether the man who drove so much of the war understands the lives lost because of him. Treize proves that he remembers every soldier who died and then deliberately charges Altron, forcing Wufei to strike the fatal blow. Elsewhere, Duo finds the Gundam engineers, Dorothy duels Quatre aboard Libra over the meaning of war, and Heero asks Relena to trust him before leaving in Wing Zero to face Zechs.
Heero and Zechs begin their final Wing Zero and Epyon duel inside the collapsing battle around Libra while Duo accompanies the Gundam engineers into the fortress. The engineers rewire Peacemillion and Libra so their combined wreckage will miss Earth, sacrificing themselves along with Quinze, while Lady Une announces the World Nation's surrender and the colonies agree to end the war after Treize's death. Zechs seemingly sacrifices himself destroying Libra's power section, and Heero uses Wing Zero's twin buster rifle to destroy the final falling fragment before it reaches Earth; afterward Earth and the colonies form the Earth Sphere Unified Nation and Relena returns to diplomacy as vice foreign minister.
