Fuu's miserable waitressing job explodes when she recruits the wild swordsman Mugen to deal with the corrupt magistrate's son harassing her, while ronin Jin independently cuts down the magistrate's men for trying to execute an innocent farmer. Mugen and Jin meet in the wreckage and immediately decide the other is worth fighting, destroying the tea house and getting themselves sentenced to death in the process. Fuu breaks them out with stolen fireworks, then talks them into postponing their duel until they help her find the samurai who smells of sunflowers.
Ryujiro, maimed by Mugen in the tea-house fight, sets a revenge trap using Oniwakamaru, a huge man feared as an ogre because of his appearance. Mugen is poisoned, Jin is tied up fighting a hired assassin, and Fuu is kidnapped, but she treats Oniwakamaru like a person instead of a monster and earns his loyalty. When Ryujiro tries to kill her, Oniwakamaru turns on him, only to die fighting Mugen moments later, leaving Fuu furious at how quickly Mugen chose the fight over the man she had just reached.
The Tokaido Road

After splitting up at a crossroads, the trio somehow land in the same town just as two yakuza families prepare for war. Mugen takes money from the ruthless Nagatomi gang, Jin ends up protecting the rival heir Sousuke, and Fuu is tricked into a brothel where Sousuke's childhood friend Osuzu is trapped by her father's debt. The job puts Mugen and Jin on opposite sides for real, and their next meeting is no friendly sparring match.
Sousuke tries to rescue Osuzu and is captured after killing one of Nagatomi's men, pushing both yakuza families toward a final gamble over his life and control of the town. Fuu escapes the brothel and is mistaken for the dice roller, while Mugen grows disgusted with Nagatomi's ambition and refuses to keep playing bodyguard. Ishimatsu kills his own boss, later dies fighting Mugen, and the trio leave behind a town where Sousuke and Osuzu finally have a chance to build something better.
Fuu agrees to model for struggling ukiyo-e artist Hishikawa Moronobu, not realizing he has been supplying portraits to a gang that kidnaps young women for overseas trafficking. Detective Manzo is already chasing the same ring while Jin unknowingly spends the day playing games with one of its members. When Fuu is taken, Hishikawa finally turns against the gang and Mugen tears through their hideout to get her back, giving the painter the push to leave Japan and chase the career history will actually remember him for.
Broke again, Mugen and Jin lose their swords in an eating contest to Joji, a red-haired European who offers to return them if the trio shows him around town. Their tourist job becomes dangerous because foreigners are tightly restricted, until Joji reveals he is Dutch East India Company official Isaac Titsingh and has more protection than he first admitted. More importantly, Fuu privately shows him her father's Christian emblem, and his frightened reaction gives her the first solid direction of the journey: Nagasaki.
Pickpocket Shinsuke steals Fuu's purse and a gang's valuable package because he is desperate to buy medicine for his sick mother. Fuu tracks him down, hears a story painfully close to her own life with an absent father and dying mother, and ends up hiding beside him when the gang closes in. Mugen fights to get Fuu out, but Shinsuke runs straight into the authorities and is killed before the money he stole can change anything.
Swaggering swordsman Nagamitsu roams town looking for Jin, challenging every bespectacled samurai he sees while loudly building up a rivalry Jin does not know exists. Fuu learns what he is doing and tries to warn Jin, but Mugen and Jin have already been drugged by Nagamitsu's partner Budokiba. When the confrontation finally happens, it is Nagamitsu's follower Ogura who actually draws against Jin, and Jin quietly spares him rather than turn another pointless challenge into a death.
Fake travel permits get all three arrested at a border checkpoint, and the commander offers Mugen one way to save Jin and Fuu from execution: cross a dangerous forest and return with a wanted man's head before nightfall. The supposed bandits are actually tengu-masked warrior monks guarding a field of intoxicating herbs, while a corrupt border officer tries to manipulate both sides. A fire spreads the herb smoke over the checkpoint, turning the guards useless and letting Jin and Fuu walk free into one of the strangest reunions of the trip.
A bounty on a samurai killer catches Mugen's attention, and he unknowingly shares a drink with the murderer, Shoryu, before realizing who is sitting beside him. Shoryu overwhelms Mugen with a qi-based technique learned after being shipwrecked in China, then schedules a rematch for the next full moon because simply killing him would be too easy. The priest sheltering the trio reveals Shoryu was once his student, and Mugen spends the remaining days learning how to break through a style unlike anything he has fought before.
Jin meets Shino as she prepares to drown herself rather than be sold into prostitution to cover her husband's debts. She goes through with the sale anyway, and Jin spends the night with her only so he can understand what happened and help her escape. While Mugen is busy hustling beetle fights, Jin pays Shino's husband, cuts through the brothel guards, and watches her leave by boat, one of the few times he lets himself care about someone he knows he will never see again.
Mugen steals Fuu's diary and reads it with Jin, turning the episode into Fuu's version of everything the three have survived since meeting. Her notes are affectionate, annoyed, and often brutally accurate about the two men who keep claiming they are only traveling with her because of a coin toss. The joke lands on them in the end when they find a message from Fuu revealing she expected them to snoop and deliberately left the diary where they could find it.
Misguided Miscreants

On the coast, Mugen runs into Koza and Mukuro, two people who grew up beside him on the Ryukyu island where criminals were abandoned and children learned survival before trust. Mukuro drags Mugen into robbing a government gold ship, while Koza fills in pieces of a past Mugen never volunteers himself. The heist is a setup from the start: Mukuro plans to erase Mugen afterward and blows up the ship while Mugen is still aboard.
Fuu finds Mugen washed ashore alive while Koza convinces Jin that Mukuro murdered him and should be killed in revenge. Jin does exactly that, then realizes Koza has been manipulating everyone in hopes of escaping with Mukuro's partner Shiren and the stolen gold. Mugen kills Shiren but refuses to kill Koza, leaving her alive with the harder punishment of realizing that every person she used has walked away from her.
Wandering the Kansai

A bag of counterfeit money gives the trio one glorious meal before local criminals come looking for whoever spent it. Government spy Yatsuha Imano is already inside the counterfeiting ring and decides Mugen is the perfect disposable weapon, promising him sex if he helps destroy the gang. Mugen happily does the dangerous part, Yatsuha knocks him unconscious instead of paying up, and leaves town amused enough to declare that she intends to marry him someday.
The journey finally cracks under everyone's frustration when Mugen demands that Fuu explain more about the sunflower samurai and she refuses, sending all three off in different directions. Fuu falls into a river and is rescued by Okuru, a fugitive Ainu man, while Mugen is attacked because soldiers mistake him for Okuru. Jin has problems of his own when former dojo classmate Yukimaru appears with orders to kill him, leaving the three separated and each caught in someone else's unfinished history.
Okuru tells Fuu and Mugen what really happened to his village: the Matsumae clan brought disease, then burned the settlement and blamed him for the deaths. Jin's past catches up at the same time when Yukimaru uses Fuu as bait and forces him into a duel Jin never wanted, ending with Yukimaru dead. The Matsumae soldiers kill Okuru with flaming arrows before Mugen can finish their fight, and afterward Fuu finally admits that finding the sunflower samurai is tied to the suffering and death of her mother.
Fuu discovers Mugen cannot read, so a teacher named Bundai takes on the nearly impossible job of forcing literacy into him. Meanwhile Jin finds two sons of his former master covering town in graffiti and remembers a promise to look after them if anything ever happened to their father. Their feud turns into a tagging contest on a castle wall, Mugen crashes it with his newly learned writing, and the episode ends with the brothers finding a future that has nothing to do with inheriting a dead dojo.
A frightened young Christian named Yuri recognizes Fuu's pendant and confirms that the sunflower samurai was connected to Japan's hidden Christians. The trail leads into a village controlled by Xavier III, a fraud using Christianity as cover for weapons dealing, and Fuu is captured while Mugen and Jin expose the operation. Yuri gives Fuu the name she has been chasing all series, Seizo Kasumi, and Fuu finally tells Mugen and Jin that the sunflower samurai is her father.
Elegy of Entrapment

The trio travels for a time with Sara, a blind shamisen player whose calm presence lets her read tensions among them that they rarely say aloud. When Sara asks Fuu whether one of the men can accompany her onward, Fuu chooses Jin, expecting him to refuse and immediately regretting it when he accepts. That night Sara reveals why she joined them at all, attacking Jin on a bridge with a concealed blade and proving she is one of the most dangerous fighters either man has met.
Jin survives Sara by cutting the bridge beneath them, and Mugen realizes she is lying when she claims she simply lost him along the road. Sara attacks Mugen next but breaks off when Fuu throws herself between them, revealing that her orders matter less to her than they did when she began. Her handler destroys the last reason she had to obey by telling her that her son is already dead, and Sara chooses to lose her final duel with Mugen rather than keep killing for men who took everything from her.
Detours and Distractions

Mugen and Jin ignore Fuu and eat wild mushrooms in the mountains, after which the trio is drafted by Shige and an army of laborers into digging for buried treasure beneath a meteor crater. Fuu gradually notices that the workers are corpses and Shige himself has somehow failed to realize five hundred years have passed since his search began. Jin disproves Shige's claim to Genji ancestry, the undead turn on him, and another meteor falls before the episode can offer any sensible explanation for what was real.
An American ship arrives demanding trade and turns the dispute into a baseball game against a Japanese team assembled from whoever can be found, including Fuu, Mugen, Jin, Manzo, an old man, and a dog. Nobody except the Americans really understands the sport, and the game rapidly becomes a collision of bad pitching, sword instincts, intimidation, and bodies piling up around the bases. Mugen learns just enough to finish the match and beat the visitors at the game they expected to dominate.
Evanescent Encounter

The trio reaches Nagasaki and the end of Fuu's search is suddenly close enough to frighten her, so she leaves Mugen and Jin a thank-you note and heads for Ikitsuki alone. The shogunate sends Kariya Kagetoki after all three because Seizo Kasumi was tied to the Shimabara rebels, while brothers Denkibou, Umanosuke, and Toube hunt Mugen for their own revenge. Kariya intercepts Mugen and Jin and explains that their entire journey has effectively led the government straight to Fuu's father as Fuu is captured on the island.
Kariya overwhelms Mugen, then turns his attention to Jin, revealing that Jin's master ordered his death after Kariya tried to turn the dojo into a source of government assassins. Jin stays behind to fight him while Mugen rushes to Ikitsuki, where Denkibou attacks him on the crossing and dies for it. On the island, Umanosuke reveals that the three brothers survived the government ship Mugen and Mukuro destroyed years earlier, then forces Mugen to surrender his sword in exchange for Fuu's release.
Fuu finally meets Seizo Kasumi and finds not the monster she imagined, but a dying father who abandoned his family so the shogunate would not use them to reach him. Kariya kills Kasumi before Fuu can decide what she wants from him; Jin returns from apparent defeat and kills Kariya, while Mugen survives Umanosuke's torture and Toube's suicide attack. Mugen and Jin still attempt the duel they postponed in episode one, but their swords break and neither wants the other dead anymore, so after Fuu admits she cheated on the original coin toss, the three friends choose separate roads and keep walking.
