The series does not wait for Shinji to become brave. He agrees while frightened, untrained and angry because the alternative is watching an injured Rei be sent in his place.
Why it matters
The central fact about Shinji is not that he refuses to pilot. It is that he keeps piloting under conditions that give him very little reason to trust the adults asking him to do it.
Operation Yashima Gives Shinji and Rei Their First Real Connection

Unit-00's plug afterward, his panic echoes Gendo's earlier rescue of Rei.
Rei smiles because Shinji asks her to.

For the first time, Shinji reaches another pilot through care rather than orders, competition or shared danger alone.
The Israfel Battle Proves Shinji and Asuka Can Synchronize With Each Other

After losing badly to an Angel that divides into two bodies, Shinji and Asuka train until they can perform the same movement at the same instant.
Why it matters
The synchronized victory is deliberately playful, but it establishes a painful contrast. They can coordinate perfectly when a mission gives them a script and still fail to communicate honestly when the music stops.
Bardiel Makes Refusal Morally Complicated

Shinji will not attack
Unit-03 while another pilot may be trapped inside. Gendo responds by activating the
Dummy Plug and makes
Unit-01 destroy the infected Eva anyway.
The pilot is Toji.
Why it matters
Shinji learns that refusing to act does not remove him from the consequences.
NERV can use his Eva without his consent, and his friend can still be the person crushed under its hands.
Kaworu Gives Shinji Acceptance and Then Makes Him Choose

Kaworu arrives when Shinji has lost or been separated from nearly every relationship he depended on. He offers affection without first asking Shinji to earn it.
Then Kaworu reveals himself as an Angel and asks Shinji to kill him rather than allow humanity to die.
Why it matters
The final Angel is not defeated by tactics. Shinji has to destroy the person who made connection feel easiest.
